I have had that happen, too. It took me a long time to figure it out, but, here's what I did and maybe this will work for you.
I made sure the box in the fill layer window was checked that says preserve transparency. The blending mode should be normal and the opacity 100% If not, Cassie should be along soon to help.

Merr saves the day! She's exactly right about using the fill layer that way. You can also create a fill layer above your element layer and clip them together. That will give you the flexibiliy to change your mind later.
