I just got PSE 6.0 and Vista. I had been using PSE 5.0 with Windows XP. When I drag an element (like paper) from the photo bin into my layout, it automatically places it in a pass-through layer. I have to simplify the layer and resize each time (very annoying). I didn't have this problem when I was using PSE 5.0 and Windows XP. Is there anything I can do to change it?

I don't believe it is Vista vs. XP. When I upgraded to PSE 6.0 (and using XP the whole time) I noticed the same thing. I have taught myself that I have to make the element the focus and then drag it down to my LO in the photo bin instead of the other way around. Doesn't seem very intuitive to do that, but it is the only solution that I have found in PSE 6.0. If anyone else has a solution I would love to hear it too!

Yes, that's it. PSE6 doesn't let you drag from the bin to your layout. If you try, it puts the element you've added into its own frame/box/thingy.
Drag the opposite way!

I would just close that project bin entirely. Open your files and switch to Window > Images > Tile (or Cascade) view. This will allow you to see multiple documents and drag from one to the other. Just keep it out of "Maximize Mode" and you can work with individual windows.
